The first thing which AAC "destroys" are rather high frequencies. Your problem is strange- youtube shouldn't boost bass. If you have source audio in some form than sending it to youtube as PCM is the best what you could do to preserve as much quality as possible. They don't care about quality, but their business. Youtube wants you to use AAC to reduce their bandwidth requirements and costs.
